Who is invited?
The course is addressed to employees of universities, research institutes, R&D laboratories, inspection services, as well as students of broadly understood natural and medical sciences who want to gain knowledge and expand their research workshop with tools from the field of bioinformatics.
Programme
The program of this course is focused on conducting basic, most frequently performed analyzes in the field of bioinformatics on real biological data with the focus on solving important research problems. The acquired knowledge and practical skills will contribute to expanding the research workshop of participants and will increase chances for publishing the collected results in prestigious journals. During the course, the necessary programs shall be installed on the computers of participants and all the in silico analyzes will be conducted on their private equipment. The detailed programme:
Day I
- Theoretical introduction
- Biological databases (where from to get comparative data, how to understand and analyze them?)
- Downloading nucleotide sequences and entire genomes from the NCBI database
- Discussion of the file formats in which nucleotide and amino acid sequences are stored
- Performing alignment of nucleotide and amino acid sequences
- Analyzes of chromatograms obtained from Sanger sequencing. Popular programs utilized for their visualization
- Identification of an unknown microorganism by comparing the obtained nucleotide sequence with the reference sequences available in public databases. Analysis of search results using the BLAST algorithm.
Day II
- Theoretical introduction
- Performing phylogenetic analysis: structure of the phylogenetic tree, selection of the substitution model, tree construction methods (neighbor joining, maximum parsimony, maximum likelihood), verification of the scientific value of generated trees
- Designing primers for PCR reactions
- Introduction to comparative genomics. Databases – acquiring and deposition of reads from next generation sequencing. How to analyze such data? Conducting exemplary comparative genomics analyzes on external servers (comparison of whole genomic sequences – local and global alignments, GGDH, ANI, Venn diagrams, pangenome analysis, search for plasmid and prophage sequences).
General Information
It is required to have a laptop with Windows, Linux or Mac operating system, the organizer will provide access to the Internet. The training will be conducted in small groups (up to 8 people) in the Research & Development Laboratory of IFB UG & MUG (20 Podwale Przedmiejskie street, 80-824 Gdańsk, Poland). Each participant will conduct all the analyses on his own in order to obtain the necessary practice. The courses will be conducted by experienced academia teachers, specialists and practitions in the field. Two coffee breaks and a lunch will be provided each day. The participants will receive certificates confirming acquisition of the practical skills.
